Creek restoration

So here are some pictures of my creek and I am wanting to restore it to make it like other creeks in the area. So first off my creek comes from an old spring house (picture 1) and then flows into an old pond area (picture 2) and the goes down its bank (picture 3 & 4) and then goes down stream and flows into a cave that goes underground and it comes back out in a ravine way in down the property.

My creek is not like any other creek I’ve seen. The water is stagnant and full of thick nasty smelling mud. The water level is low right now due to lack of rain but it struggles to flow water down to the cave most of the year, unlike other creeks around the area that flow down their beds even when it’s really dry. It also lacks a rocky bottom, or the rocky bottom is covered in this thick nasty mud.

My goal is to somehow flush a lot of this nasty mud out and have it to where water is flowing through it most of the year and if possible I would like to get the water flowing instead of being so stagnant. It’s a breeding ground for mosquitoes too and it stinks. If anyone has any advice on how to fix this creek to make it like others in my area I would really appreciate it.
